    The ‘scent’ represents feelings for a person. When she first recognizes him for his ‘scent’, it’s like that ‘love at first sight’ spark. But after their first encounter, she says something along the lines of “No, this scent, it isn’t…” This is her saying “While my initial feelings for you sparked an interest in me, I don’t feel that this relationship could work out.” Then, after their second encounter, she says “I guess a scent can gradually become more pleasant.” This represents a budding relationship where the two grow closer and closer.

    That’s what I took away from it, anyway. Cute manga.
